Hi Todd,
Do you still receive the same problem if the capture format is set to Mpeg2-I frame HD instead of uncompressed? At least this way we can see if it's the format being captured that is causing problems.
Does the problem show up on the pass-through even before you start to actually capture?
Try setting your genlock settings from internal to SDI video if you have not done so already. You can find this setting under Project->Project Settings-->General-->Playback Settings-->Genlock.
Let me know if the problem still persists.
