first off - the format you are shooting is called PsF or Progressive segmented Frames, the NLE sees the content as progressive - it is played back as interlace on most devices (ie 25p always plays back as 50i)
I know of No VFX house in the US that would prefer interlaced acquired material over progressive for keying or effects.
"We've done many series at 23.98 with absolutely no problems. Is this problem solely related to shutter speed/angle while shooting or am I missing something? "
Excellent point, if the camera man knows what he is doing then pans and zooms should be fine, as you say you have done it alot at 24p so do the same kind of work when shooting at 25 and it will look great.
