A couple of observations:
You need to use a dedicated encoding package, like compressor, FCP alone is simply not up to the job
Alway stick to the source frame rate, there's no point in taking 23.98fps down to 15fps, it'll cause all sorts of problems, audio sync loss probably being one of them.
Encode to a frame size that is equally divisible by 16 or 8. Use this calculator to help you out:

Nesting will make no difference to the encode whatsoever.

Using compressor, along with a frame rate of 24fps and a correct frame size will make the biggest difference to your encode, I'd be surprised if any problems persisted after that.
