Just open Media Encoder, choose File > Add After Effects Composition, navigate to your AE project and pick the comp you need.
Then it's just a case of setting up your settings and you're good to go.

Here's a way to do it:
i) Track your footage and apply it to a Null.
ii) Use the Write-on effect and use the pickwhip to link the Brush Position to the Null's position. Job done.

i) Paste this expression into the attribute you want to bake the keyframes on:
a=1/thisComp.frameDuration;
wiggle(a,0)
ii) Right-click on the first keyframe and choose "Keyframe Assistant > Convert Expression to keyframes"

What you're probably seeing is the effect of the pixel aspect ratio scaling. Turn that off in the viewer (the button that looks like a square with a double-headed arrow) and your footage should be pin sharp again.
