Search google for "MPEG Streamclip." Try using that to convert the files to something you'd usually edit with, like DV or something similar. (I'm assuming you just used Quicktime to convert them the first time. Let us know if this is...

You want a pure black background? Create a black matte in Final Cut (or import a black TIFF file) and put it on the layer beneath your video. Then apply a luma key to the video and key out the darker parts...
