Hello the COW! First, let me say I've search long and hard in the C4D archive, but haven't quite landed on an exact solution, so here goes:

I've modeled a simple building structure which I'd like to use as a "line art" kind of element in other clips. I'm new to C4D so I basically built this building, box on box, or box within box, which I'm guessing isn't the smartest way to do this. My problem is I can't seem to get the connect/optimize feature to connect my building into one object (similar to pathfinder in Illustrator), and I get a lot of extra edge lines (see JPEG link below). I've tried deleting the extra points, but it appears I have numerous points occupying the same coordinate, so when I delete what I believe to be an extra point, all heck breaks loose and I end up deleting a bunch of extra polygons.

My guess is that I'll have to start from scratch and model this without any overlapping boxes, but if anyone has any advice I will GLADLY take it! :)

You already guessed it. You should have used the inner extrude and extrude tools to build the extra shapes from already existing structures.
The fastest way to get rid of the intersections is to use the boole object in Add mode. It is able to combine several objects. This will generate extra polygons to connect the structures and all intersections will be deleted. It depends on what you plan to do with that scene if this of any help for you. As your scene is quite simple I would suggest to get rid of the double polygons for a better result.
