It's my understanding that FCP only reads the beginning timecode when you initialize capture and it extrapolates captured timecode from that. This is why FCP can not tolerate timecode breaks, because it's assuming all timecode that follows to be sequencial.
Hopefully this will be changed in FCP 4.0 !
