Mark,
The first thing I would do is get another drive for the audio. From my experience, it will cause all kinds of trouble capturing audio to the system hard drive. I'm using 2 240RT's striped for my video and a WD 80GB second internal hard drive for audio and all my dropped frame problems went away as soon as I put the dedicated audio drive in. (Don't forget to reset your scratch disk settings) IMHO, NEVER use the system drive for any media to be played back through FCP.
