If you are referring to after working for long hours (9-10 hours), the system can slow down significantly. My guess is the ram is over fragmented so quitting and relaunching clears the ram and makes it run faster.
If it happens only after 1 hour or so, then you might want to try things like zapping your PRAM and rebuilding the desktop. If the problem persists, I would first reinstall my FCP and Cinewave driver and if still doesn't help, I will do a clean OS reinstall.
