This one doesn't sound too straightforward a troubleshoot. First what version of 10.2 are you using? Upgrade to 10.2.5 (or higher). There was a problem with prior version for users with capacities limited to launch only certain apps -- they couldn't launch Classic. I suspect it's not that however because I do seem to recall a dialog telling you of some problem -- but I can't remember for sure.

Classic should be shutdown on logout. It's hard to say whether the problem is on the 9.x or X side, or both.

On the 9.x side, did you try rebuilding the Classic Desktop in the Classic sys pref, "Advanced" tab?

You could also try trashing the Classic prefs. They're in:

/Users/[username]/Library/Preferences/ByHost/com.apple.Classic.[characters].plist

You'll need to redo your Classic sys prefs, in particular the 9.x System Folder you're going to use for Classic.

On the OS X side, there are the standard checking with Disk Utility and repairing permissions.
