Help me, please, with Audio Sync issue in DVD SP 1.2!

I'm creating a project in NTSC and PAL in DVD SP 1.2. Same project, one using NTSC video & one using PAL, they both do the same thing. However, I'm having a terrible sync problem and I've scoured the boards and tried everything and I'm hoping someone can add something new. I have a program in Media 100 that's 1:24:30 (In the NTSC version). I need to have chapters, so I'm cutting up the original (plus I'm using Heuris, so no over 2 GB encodes)into sections and using MPEG Append to stitch them back together. Then I exported a ref movie from Media 100 of the whole 1:24:30 file and made an audio file in Heuris. For some reason these files do not match up. I tried the DF in MPEG Append, it didn't work. For some reason my audio file, when I open it in Quicktime, is 1:24:35. The NDF MPEG from MPEG Append is also, 1:24:35. The DF is 1:24:30, but doesn't sync.

I've built the files from DVD SP and even burned a disc, so it's not the previewer. I read in a post somewhere that it could be my original file in Media 100 was 44 khz and in Heuris it has to make it 48, so that could make it a different length. Could that be the problem?
