I'm really guessing here, but it could be that After Effects is rendering one or more frames at at a higher data rate than Media 100 can handle.
If you are rendering at 100% quality in AE, try reducing it to 99% or less and see if it solves the problem. I remember years ago that problems like this were solved by entering a value into the max kb per second field of the Quicktime dialogue box, you'd have to look amongst the Media 100 documentation to find the right figures.
