The biggest issue is deciding how to treat the 16x9 footage in the 4x3 program: letterbox, full screen with the sides chopped, or something else. I don't know why someone would be shooting widescreen footage for a 4x3 program, since about 33% of the image resolution will be lost by converting it to 4x3. I would do a 16x9 master (if that were allowed by my deliverables) and cover myself for the future.
