Your running into a ray depth problem. You can turn this up to a maximum of 50 in the render>options settings, which will preserve transparency so long as no more than 50 transparencies overlap each other. In R9 this limit has been raised to 500. Another option would be to buy the StormTracer plugin: http://www.tools4d.com/
