In the case of the arms/legs/body: most likely you should use the bridge tool to stitch the polys together. Whether or not you see a seam will be determined by how well the original pieces were modeled.

Now, onto the neuron example: suffice to say, it sounds as if you've chosen the wrong approach to model that object, if you are using spheres and booleans. Getting the seams to be gone is going to be hell, actually. However, if you instead model it with hypernurbs with some poly modeling, you'll get a perfectly seamless object from the beginning with no cleanup required.

There is of course always more than one way to model something, but you're going to find that some ways are just not a good approach. In other words, you *could* model a human head by starting with a cube, and using booleans to chip away and round the surface - it would be a rather pointless exercise, though, given the other more effective ways you could do it.
