Working with whole program in Boris Red

Hello all...
We have Boris Red 2.0 with a Media 100 7.5, my question is, how do I work with a whole timeline within RED. I know you access your media 100 bins within RED, but it won't recognize a comp.
We are trying to do a fake 16x9 look on a series of 1 to 2 minute programs. I don't want to export and bring the program back in for fear of losing quality. (the clips will ultimately end up on DVD)
Is this at all possible to do? If not, what would be the best way to export and bring the programs back in without destroying them.
Thanks for your help and I hope that wasn't to confusing.

PS I know I can export to AE, but I am trying to stay within Media 100.
